Representations

Currently MView has tools to represent atoms, bonds, rings, and secondary structures.

Atoms & Bonds

Atoms and bonds can be represented using circles, spheres, lines, and cylinders, with the pre-defined types being:

  • Lines
 Bonds are represented by lines and atoms by circles.
  •  Cylinders
 Bonds are represented by cylinders and atoms by spheres with their radii constrained to the radii of the bonds
  •  CPK
 Bonds are represented by cylinders and atoms by spheres.
  •  Van der Waals
 Atoms are represented by spheres with the defult radii being the respective Van der Waals radii.

Rings

Represent the rings/loops formed by connecting atoms.

Secondary Structures

MView represents the secondary structures (Helix, Sheet, Link, Turn) of a protein in four ways:

  • Tubes
 All secondary structures are represented by tubes following their backbone.
  •  Cylinders
 Links and turns are represented by tubes, sheets by ribbons and the helixes by a single cylinder.
  •  Ribbons
 Links and turns are represented by tubes, while sheets and ribbons are represented by ribbons.
  •  Balloons
 Links and turns are represented by tubes, sheets by ribbons and the helixes a adaptive shape.
